So I received a letter from the National Merit Scholarship Corporation saying I could send my PSAT scores to two colleges. However, my college counselor said some colleges (i.e. Yale) do not even look at it if you send it. Has anyone else had this experience? Like, are there certain colleges that do not care if I send them my scores?

If National Merit is sending you a letter to say you should send your scores, then you should send them. I was a National Merit Scholar last year, and I certainly think that it helped me get in to college so there is no harm in sending the scores (apparently they are good!) Also, I am a student at Harvard and I work in the admissions office, and I can say that they try to look at everything you submit so it is definitely worth sending them to Ivy League schools, despite what you may hear from other people.
